I am Mexican and for the filling for flautas I normally use chicken bouillon, garlic & onion powder and dried epazote, if you don't have epazote use dried parsley.
Try a mixture of salt, pepper, cumin, a pinch of cayenne pepper, garlic powder and chili powder.
5 tbl sweet paprika
1/4 cup salt
1/4 cup garlic powder
2 tbl freshly ground black pepper
2 tbl onion powder
2 tbl cayenne
2 tbl dried oregano
2 tbl dried thyme
cumin, corriander, cilantro, different chilis and peppers.
I usually use taco seasoning in the package...if you look at the ingredients, its usually:
salt, pepper, onion powder, chili powder, and some other stuff..
you can flavor it however you want. Its going to be eating with other things that will make it have flavor.

First, I have to tell you that the best chicken for flautas is SMOKED chicken. If you can't get it, don't worry about it.
If the chicken is still RAW, you can boil it with the following:
3 peppercorns
1 small white onion cut in half
2 cloves of garlic
2T salt
1 bay leaf.
The meat in flautas usually isn't seasoned after it is cooked. If you feel like you have to sprinkle something on the already cooked meat before making the flautas, put some garlic powder and onion powder and salt. (don't use cumin...mexicans really don't use that much cumin in their cooking, especially with chicken. cumin is used more with pork.)
Flautas get their flavor from the sauce you serve them with.
You'll need to make your own salsa:
This is a TRADITIONAL MEXICAN salsa JUST for FLAUTAS (my husband is mexican)
Boil a tomato until the peel cracks and the tomato is soft
Put a clove of garlic, 1/4 teaspoon of oregano, 1tsp salt, 1/4 cup chiles jalapenos en escabeche, a little of the liquid from the can of chiles into a blender, and 1/4 cup water. Cut the cooked tomato in half and put it in the blender and turn it on. Blend it into a smooth salsa. Pour into a bowl and add 1T finely chopped white onion.
Pour this over the flautas as soon as they are cooked, and drizzle sour cream over it all. Those are authentic flautas.
